Points of no return

Defeating Lavos at any ending trigger window without keeping an earlier save: Misses that specific ending window for that run, requiring another New Game+ cycle to reach that story milestone again.
Powering up the Pendant at the Mammon Machine in Zeal Palace: Permanently misses the narrow window between Schala opening the door and pendant powering required for the "Memory Lane" ending achievement in that playthrough.

Recommended order

Step 1

Start Playthrough 1 and progress through the story up to the Ocean Palace without fighting Lavos early.
Step 2

Progress through the late-game side quests in 12,000 B.C., 600 A.D., and 1000 A.D., revive Crono at Death Peak, and create a backup save file.
Step 3

Defeat Lavos via the End of Time bucket, the Black Omen, or the Epoch to achieve the standard ending and unlock "Beyond Time".

Step 4

Reload the pre-Lavos save, complete the three Dimensional Vortex dungeons that unlock in post-game, access the Time's Eclipse at the End of Time, and defeat the Dream Devourer to unlock "Dream's Epilogue".

Step 5

Start Playthrough 2 using New Game+ carrying over end-game levels and equipment.
Step 6

In Leene Square at the start of the Millennial Fair, examine the right telepod gate to fight and defeat Lavos immediately with Crono and Marle to unlock "The Dream Project".

Step 7

Progress New Game+ to the End of Time; whenever an ending story window opens, use the bucket gate to defeat Lavos, reload the save before that milestone, and proceed to the next window.
Step 8

Defeat Lavos after returning from 600 A.D. but before entering the End of Time to unlock "The Successor of Guardia".

Defeat Lavos after reaching the End of Time but before visiting the ruined future to unlock "Good Night".

Step 10

Defeat Lavos after visiting the Future and returning to 600 A.D., but before obtaining the Hero's Badge from Tata, to unlock "The Legendary Hero".

Step 11

Defeat Lavos after Tata gives you the Hero's Badge but before recovering the stolen Gate Key in Prehistory to unlock "The Unknown Past".

Defeat Lavos after recovering the Gate Key and repairing the Masamune, but before handing the Masamune to Frog, to unlock "People of the Times".

Defeat Lavos after Frog joins to enter Magus's Castle, but before fighting Magus himself, to unlock "The Oath".

Defeat Lavos after defeating Magus and arriving in Prehistory, but before defeating Azala and the Black Tyranno at Tyranno Lair, to unlock "Dino Age".

In 12,000 B.C., defeat Lavos immediately after Schala unlocks the sealed door in Zeal Palace but before powering up your Pendant to unlock "Memory Lane".
